Excellent question. I've decided that rather than carry Scabbers around in his pocket as he frequently did in canon, Ron kept him safely in his cage most of the time and never took him to class in this story. Also, I imagine the elves clean student robes on a nightly basis, so although Peter would have ostensibly shed on Ron's clothing (I would assume), by the time Ron went to class the following day, they were clean again. Any other time, there would have been enough other conflicting scents that Remus missed it (ie: in the Great Hall) or assumed he was mistaken. Furthermore, Peter would know that Remus was at the school, as well, so I imagine he would also be avoiding him, knowing he'd be sniffed out.

Yeah... I've picked on Harry quite a bit in this story, I'm afraid. He's turned into my whipping boy. :P I balance it out by picking on Ron in a different story, so I don't feel all that bad about it.
